He married twice. He married Deborah Dix January 4, 1775. Deborah was born in Orange Co., North Carolina, October 10, 1756. Deborah died October 9, 1811 at 54 years of age. Her body was interred in Lick Creek Cem, Orange Co., Indiana. He married Martha (Henley) Sanders February 20, 1812. Martha was born March 17, 1769. Martha died November 14, 1851 at 82 years of age. Her body was interred in Lick Creek Cem, Orange Co., Indiana.

Jonathan Lindley and Deborah Dix had the following child:

• 15 i. Sarah⁴ Lindley reference 05-0045d was born in Orange/alamance, North Carolina, September 8, 1796. Sarah died April 28, 1829 at 32 years of age. Her body was interred in Orange Co., Indiana,. She married William Hadley June 1, 1814. William was born in Orange/alamance, North Carolina, July 18, 1795. He was the son of John Hadley and Lydia Harvey. He married Susannah Stratton November 2, 1829. William died October 23, 1845 at 50 years of age.
